Let me mention the obvious first.

Do you by chance have your email client (program) set to leave the mail on the server? If so, then after you download your mail, it is not deleting it and it will be there the next time you check mail. (depending on your email client)

I know that there was a mention of possible duplicate emails for a short time, due to some changes being made to the mail system. So this could also be due in part to that possibilty.

Are you checking your email with an email client (program) or are you using the Webmail to check mail? If you are using Webmail, then you have to manually delete each read message.

I am not familiar with the Opera mail client, but I am sure there would be a setting to either "leave mail on server" or "delete mail after download" .

You might want to go in through web mail "mail.yourdomain.com" and delete any mail that you have already received. At least then you would know whether the server is duplicating your mail or if it is a glitch within your mail client.

Just a thought.
